Yes, it's the file you mentioned. Files in the Modification (Cache) Sections will be overwritten, if either Cache has been cleaned, or then, if a 'default' File has been changed/modified. storage/modification/system/library/template/twig.php
will only work until this file will be overwritten again. the Code you added/changed needs to be placed in the corresponding Theme Twig file, to have it made right and be kept for good.
