Hello,
I am having an issue, I have successfully duplicated, renamed and installed the default theme but I have noticed it's still using the default template files.
Located in catalog/view/theme/default/template/
I need it to use catalog/view/theme/MYNEWTHEME/template/
Any help would be appreciated!

What's your site URL and what did you call the theme copy?

Most likely you haven't changed the common/header.tpl in your new web theme. You are also using the Multicherch extension so make sure to change its template files, too, for all occurrences of '/default'.
