Hello, we have a multistore in opencart 3.0.3.2, when we search in the secondary store, the searches take them to the main store, how could we solve that and only search in the selected store?

Not sure which search do you use, but default one DOES search for products in current store only. So either your products are assigned to multiple stores or you're using a custom search.
