I installed a new 3.0.3.8 OC in a subdirectory. I then copied my main site over that subdirectory. I then updated all the config files. I then deleted the contents of the htaccess and just put in a rewrite for this subdir. I then imported the main sites database to the subdir database. So as it stands, everything should be a mirror copy except the config file and the htaccess. My issue is the home page works fine, anytime I click something I go to the page and get a 404 error for the contents. The one thing I see that is different is my main site has SEO url active. I turned on and off the SEO in the subdir site but neither helped. This is happening with default OC. I have no ext that deals with SEO installed. Any idea on where to look to resolve this?

What is the the htaccess? Only a redirect to the subdirectory and nothing else?

That is incorrect. Use the original htaccess with the path for the subfolder.

Thanks, but that wasn't the issue. I had a default htaccess with the dir to start, and it wasn't working. That's just what I finally ended up with. Either way, I reinstalled a couple more times and it finally took.

So why did you do this, seeing as your old site would have replaced pretty much all the 3.0.3.8 files?
